Basically different scoring systems.

Championship points are awarded to all drivers and are 100, 90, 80, 75, 70, 65, 60 etc. plus 5 for pole and 3 for fastest lap.

The points for the other cups are awarded to only relevant drivers and are 20, 18, 15, 12, 10, 8, 6, 4 etc. plus 1 for pole (Junior/Senior highest qualifier) and 1 for fastest lap (Junior/Senior fastest lap). Team championship also follows this scoring pattern.

He's ahead of you in the Juniors Cup by virtue of getting the bonus points for pole and fastest lap, otherwise he would have been one point behind. I've just realised I didn't attach the championship points spreadsheet so will correct that, that will probably help explain things.
